are you losing any coolant as this can be a sign firing on 3/2 cylinders

i've had a similar problem with my 96 carina 1.8gli and found that coolant was leaking, the water pump had faulted and needed replacement, car now runs as it did when i first had it.

run the toyota diagnostic (explained in haynes manual) which will probably tell you there are no faults. this indicates injectors are failing but this wont be picked up by the ecu.

how did you check the injectors, when cold?

sounds like the classic fault to me, fuel injectors, as previously mentioned no.3 is always the first to go, i don't know why. check the resistance of the injectors with a ohm-meter when cold and when warm, they should all be the same (13.4 - 14.2 ohm or something cold, higher when warm). you'll find no.3 injector probably has a v high resistance when the engine is hot. faulty injectors need to be replaced then everything'll be fine.
